I've gotten one of their aftermarket Rapid Response clutches and the weights and spring are for a gas engine which tend to have a wider RPM range than a diesel. You didn't damage it, but you are suffering from a very common problem with JD Gators in general. The Primary clutch is sticking. Basically as the clutch warms up during operation friction increases within causing the clutch halves not to fully disengage.

With the engine off it shifts just fine. Also when shifting from 4WD to 2WD it hesitates but after few yards it comes out with a load clunk. I have about 20 hours on it.
